In AC there were no classes and tons of potential variety, yet most players gravitated to a very few commonly accepted best templates. Or they were noobs.
In WoW before the talent rape of 4.x there was lots of potential for variety, but most players uses commonly accepted best specs based on the type of content they did. I'd guess this is one reason the talents were raped - why provide the potential for variety when deviating made you subpar or look like an idiot?
It won't matter if there's thousands of choices - the majority of players will determine and pick what's best. It has and will always be this way.
RIFT doesn't sound bad but if it looks and plays like WoW with just a few twists and a different storyline it likely won't be that big of a deal. It would take some doing to come up with lore and a storeline that can compete with Blizzard, since bliz have always been some of the best writers in gaming.
While I understand what you are saying, i don't forsee this being as big of an issue in rift.
Take healers, as an example, you have your normal "casty cast" healers, then souls like the Justicar, which heals based on their melee damage, and so far, they are able to keep groups a live in instances while supplying dps, and their dps relates to heals.
or purely nukey nuke mages, with the ability to go chloromancer to add heals (chloro's have been the only healer in instances as well).
I don't know, I'm in way over my head with the soul system, as there are so many great combinations.

Some with interesting mechanics (bards are very cool in Rift), and can go so many ways, go bard/rift/night, and be a purely ranged/defensive rogue with no bow!

or go bard/assassin/blade and be a pure melee power house with awesome buffs and raid wide healing.
So many cool things to do with the choices, if there is going to be a "cookie cutter" issue, i have no idea how long it will take to "whip everyone into shape".
