question...i already used the options chooser to select what i wanted, now i want to go back in to change the options and it says unable to write to C:\Program Files...etc. every time i try to select an option or even close the options chooser
any suggestions?

The OptionChooser program needs read/write privileged for the ui\custom folder and the subfolders under there. It sounds like the directory is tagged as read only. It will also do that when you try to change the setting on a shared network drive that you do not have read/write access to as well.

I Downloaded the latest version about 3 days ago and all it good, but I noticed a message when I zoned into TNN last night. I am getting a message saying my custom UI is not up to date with the latest DAoC client version, or some such thing.

That is not an issue with BobsUI.
That particular message is from the Mythic servers. It has been displayed each time you login or rezone for everyone since 1.89b went live over 12 months ago. You would think by now Mythic would have changed it but they have not. The message is displayed if you use any of the current UIs including Mythic's default Atlantis UI.
The message is essentially worthless. If you try to use a custom UI that was made before 1.89b went live your game client would crash when you tried to login. Since the game client would crash if you tried it, you would not be able to see the warning from the server to identify what the problem was.

I installed the UI a few days ago and the initial changes were made fine. After selecting all of my options in the Options Chooser I rebooted the game. The changes were not reflexted in the game. I check to see if the Custom Skin was selected and it was and the options are still in the cooser - they just dont seem to show up in the game itself. Any ideas?

It sounds as though you have two versions of the UI installed on your system.
I am guessing that when you first installed the UI you allowed it to install in the default location.
I am also guessing you then realized the UI was installed in the incorrect location to work with the game and then manually copied the files to the correct gameclient\ui location on your hard drive.
If you did this you created two copies of the UI on your system. When you first installed the UI it would have created a shortcut on your desktop for the OptionChooser program that will alter the files in the original location and not the new location that you copied the UI files to.
You need to change the the shortcut for the OptionChooser program on your desktop so it will "point to" to correct set of files.
The easiest way to do this is to delete the current shortcut on your desktop for the OptionChooser program. Next browse to your gameclient\ui\custom directory and right click on the OptionChooser program. Select the menu options to create a new shortcut. Drag and drop the new shortcut to your desktop and you should be able to alter the UI settings without issues.

Yea, but its free 
I typically get 500K+ when I do practice downloads from my website. I just did another download now and that is what I got. I am not sure why your transfer rate would be slower. It could be dependent on the bandwidth load of the servers at Bluehost when you try it.
