Legend of Gaia
That was on my short list, too.
Very spiritual. Almost a religious RPG, actually. A lot of ecological and mystical themes.

Terranigma.
Third game in the Soul Blazer series (the well known Illusion of Gaia is the second game). This game was never released in the US and it is absolutely spectacular. Definitely the best game in the trilogy by far. Check it out if you haven't.

Going back to C64 days:
Questron was one of my all time favorites. Legacy of the Ancients by EA was a somewhat copy of it.

Oh and I have played every game listed so far, except for the Ys one.
Although I played the early YS III when it was out on ..... the genesis I think.
Oh, and Wild Arms was one of the first of the JPRG's that let you move diagonally.

I loved Soulblazer, Terranigma and even Actraiser (which bears striking resemblance in many ways.).
All great. That group made some awesome games.
