Did you actually play the game, or just watch the ending?
Had you actually played the entire game you would realize that your decisions did matter...they played out throughout the entire game. The ending wasn't different, but the decisions you made did have an impact on the game itself.
Did you let the council die in the first game, to be replaced by a human council? Was there an all human council, or the original council in your game? That should answer that question...
Do the Rachni or Krogan take over depending on your decisions with those races? Considering the mass relays are destroyed, no they do not.
