I wonder why humans didnt keep the ability to photosynthesize and the ability to breathe underwater? Those seems like really handy bilities to have for survival. And its unfortunate that we lost our ability to eat bacteria ridden decayd flesh.
During the ontogeny of the human embryo, it does have gill slits, and flippers. Organisms tend to lose their vestigial organs after several generations.
As far as endosymbiotic organelles go, we did end up with mitochondria. I don't know when the divergence began, but it's possible that we didn't evolve from photosynthetic organisms.
As far as eating decayed flesh goes, you can again think the lack of necessity for it. Although, it might be quite a while back since we shared a common ancestor of anything that eats carrion. I'm fairly certain that primates don't.

so this thing was the pinnacle of life on earth from 650 million years ago, till about 200 millions years ago when life suddenly exploded around the cambrian period...
Correct me if im wrong, but there seems to be a gap in the evolutionary timeline there. How do we get from a sponge to a T-Rex that quickly?

It wasn't the only animal for that long. That is just how long it survived.
