mine had an intense fear of water for quite a while. he eventually got over it, but not until age.. 5? i think.. and now he swims competitively and loves the water

this for freaking sure.
My two yr old lil girl did not take well to being on a plane, It was a pretty stressful trip for me, cause I knew she was scared of the plane and the noises and just everything that goes with being on a plane(it sucked for me that she was scared and didn't understand what was going on, I hate those times when that happens, ) The second part of the stress was that I was really feeling bad that my peanut was making the plane ride for everyone around us miserable.
Somebody even said "maybe some kids shouldn't fly", and how could i disagree with him.
Just remember to be considerate to others wherever you take her on vacation, most likely those people are on vacation too, and are dying/needing to have a good time just like you.
