It mentions in the book from her POV a couple times that Jon Snow looks like Ned--dark hair, ice-colored eyes, rugged northern features, while her children like Robb have Tully coloring. It bothers her that Jon seems more of a Stark than her trueborn children, and not to mention as others have that he is the constant reminder of Ned's supposed infidelity (for those of you who are like me that think J=R+L).

Did it ever say how Ned starks sister died? From what has been said by barristian, it seems like Rheagar was a decent person

I think the reason why it bothered her so much is in the series Ned Stark is always shown to be an honorable person. So it makes her question what was so special about the other person that caused him to cheat.

Just a guess. I might of missed something.

Lyanna died in Ned's arm at the Tower of Joy near Dorne, at the end of Robert's Rebellion. In King's Landing after being attacked by Jaime Ned has a profound, recurring dream recollecting the events that took place there, when he and six companion came to 'save' Lyanna from three of Aerys' Kingsguard. As Howland Reed is the only other survivor of this encounter, we will know more when he makes an appearance, but as of ADWD he has not yet.

You can get a pretty comprehensive write-up of the history and evidence concerning the Jon Snow question here:

It is only up to the third book, and there is some (but not a lot) of evidence from AFFC and ADWD. If you are that hungry for info on the books and history, my only advice would be to read them.

It's because of who his mother is, but you don't learn that until later.

We don't know that his mother is Ned's sister and the "dragon's" son.

I still think that ultimately, Jon will be the guy who kills the evil god in the north.

I am going to have to disagree.

From season one Osha says, "The comet means one thing boy. Dragons." I am going with Daenery's doing that.

Going to be spoilers from ADWD below so beware.

In continuation I to what I posted before I am going to speculate that Jon snow is actually Rhaegar's son. Which will make him one of the three heads of the dragon. Going to guess the three heads of the dragon are Daenery's, John Snow, and Rhaegars other son.(Forget his name) It seems that the dragons only respect someone with the blood of old valyria so that makes the most sense. Though one problem I see with what I said is didn't Quenten have targaryn blood in him? Perhaps not enough?

Now that all hings on the fact that Jon snow survived in ADWD.

There was one passage in one of the books that always left me wondering... I think its in ADWD and I think it was Melisandre that said it. Something along the lines of a vision where she saw one of the dark lord minion's which was a man with a wolf head. Does that somehow mean Rob Stark is a servant of the dark lord who they wont mention the name of? This is assuming Rhollor is even good. Generally raising the dead is an evil act...
