Because Mr Stark loved another women and Mrs Stark doesnt like this.
Also in mid-evil times when most of these books take their mythology from bastard children can be problems for the legitimate heirs when it comes to titles and what claims to land. Something that would be taken very seriously.

I never liked Lady Stark because of this as well but I had to remind myself that in those times children were more of a "tool" of sorts. Yes they loved them but ultimately kids were needed to help on farms or to carry on the family legacy depending on what part of the caste you were in.
I find it a bit ironic that she's all butthurt about Ned hooking up with someone else (which was common back then) when she was originally betrothed to his older brother whom she actually loved. Since he was killed, Ned was kind enough to take her in and marry her instead even though I don't think she ever really had the feelings for Ned as she did for Brandon.

It doesn't say who his mother it's but it talks more about the situation. She was kind of forced into marrying Eddard, and it was like "at least hes a great person." And he was for a long time until he cheated on her. So it was like the one strain on the relationship, but the kicker was that he would never allow her to talk about it. So it's like you get forced to marry a guy, and he has no sense of humour but other than that hes perfect, except one issue where he both cheated and is also a dick about it. So basically seeing him is a constant reminder that catelyn cant talk about it with ned.
I am thinking that his uncle Benjen is actually his father. Having him is the only time ned forsook his honor, so maybe it just didn't happen, which is why he can't talk about it, and doesn't feel as guilty as it seems like he should. He sees it as his duty to raise Jon Snow, but that doesn't mean he's going to take constant crap about it. His brother would have been killed if anyone knew he broke his oath

It makes sense, after the most recent book and we find out that Elia's son lives, When you think about that "The dragon has three heads".
I was actually thinking about the scene from Starfell when they talk about it... but I guess that could be a diversion of sorts.

After thinking about it a bit I think Ned stark might not even be Jons real father. I don't think he would cheat. Perhaps it was his sisters child or someone elses he needed to keep secret.
The only thing we can pretty much know for sure is that one parent was a stark.
