Do skills specialized via augmentation gems count against
the 64 max total credits specialized?

No they don't.
Keep in mind that tho you can 'forget' the skill via the Temple of Forgetfulness to reclaim xp put into the skill, it won't unspecialize. Meaning you also can't untrain it. So say you specialize via augment weapon tinkering, you'll never be able to get back the credits you used to train weapon tinkering. I'm not sure if that will hold true during the February patch or not, as I've not kept up with the latest on all that.

Now I don't have to worry about specing magic item tinker
on my maxed, specialized weapon/armor tinker.
